CNI I know is valid in the Philippines for 3 months, but from the date of subission to the Registrar here or from the date of issue after the 21 days posting of intent to marry?

From the date you apply ie: from the day your details are taken from you at the registry office in UK

just to add, it differs from country to country, but for some reason it is 3 months for the Philippines :Erm:

I think wedding should be booked and wedding should take place before CNI expiration ...3months from the date it was issued.

To get hold of the CNI you need to give notice of your wedding in person to a UK Superintendent Registrar, usually in the district where you live.
As long as there are no objections to your proposed marriage, a CNI will then be issued between 15 and 23 days after your appointment and posting.
Validity is from date of Issue
You need to exchange this for local CNI at the British Embassy in Manila. There is an appointment system in operation now since 1st July. No same day service.
