Can any of you help me to confirm this.

Date of application is when the visa fee is paid.
AND
Does my wife book an appointment then pay on line or Pay online then they set a date?

Appoinment after online payment is usual.

Take a look at this UKBA webpage called Applying for a UK visa in the Philippines (http://www.ukba.homeoffice.gov.uk/countries/philippines/applying/?langname=UK English)

You'll see that it's stated :-


complete your application form, pay your visa application fee and booked your appointment all online before you attend one of our visa application centres...

So you can see the sequence.

If needed you can very easily re-schedule the appointment etc
