I dont think that's gonna be a problem. As long her IDs, passport, B.certificate etc. are all the same surname then I guess it's OK. When she fill up her settlement application, there's a question about if parents are married, separated etc., tell her to put the ' the parents are not married but living together since her birth' in addition to this, tell her to explain on a cover letter about the situation.
